Put it wherever you want... as long as they can reach the water bottle, and can get the food out of the dish (if you're using a dish) it should all be fine.
If they are like my rats they will drag the food somewhere other than where you place it anyway. LOL

Put it whereever you want it, even when young they will easily find it on the second level!!
Also take note of the fact that most water bottles drip a little, even if it's just when they're drinking. I have my food and water on the bottom levels of both my cages, simply because it's easier to clean up the crumbs and drips when they go through the grate to the tray! hehe!

Until I had to modify things with sick/infirm rats, I had the water on the bottom level (where drips were absorbed by the litter) and the foodbowls up the top level - I did this simply because my lot are horrible and anti-toilet trained, and I was getting fed up with them piddling on the level above and it dripping into the food.

As previously mentioned, you'll see that no matter where the foodbowl is in your cage you rats will not eat their food anywhere near it. I have a foodbowl on my middle shelf and mine feel the need to take all of the pallets out of their bowl (one by one) and take them downstairs, hide them in the bedding and turn the bowl upside down. It's a great knowing they spend time at night doing things they know I'll have to clean up again in the morning.
